Put it in when I put the trans in last March. So a little over a year old.

What is the history of the transmission?

A coworker of mine thought the chunk looked like the end of a shift fork. Mostly a guess for sure.

Seems pretty dark for a year. Mike changed my old trans and he said it looks good still just super smelly after 15 years

The color of the fluid is very likely due to the fact that I put in some cheap fluid for a week after first installing the trans. Reason I did this was it had been sitting for a while and the fluid inside of it was pretty gnarly. So I ran that cheap fluid for a week then put in MT-90. The color is likely due to this.

Steering box seems to be doing great. Don't think it is that. Besides the noise happens when holding steady and straight and goes away with clutch in so I'm confident that it is not the box.

Why would doing a flush lead to dark fluid color now?  I am not following.

Maybe your flush just wasn't long enough to clean it up entirely.  Synthetics have natural detergent properties (partly why synthetic engine oil lasts longer) so the Redline MT90 is going to do some "cleaning" if given the opportunity.

Who's to say it's the trans ? If it shifts perfect like you say I'm betting the noise is from somewhere else In the drivetrain , when my rear diff was going out it sounded like my trans/cases were gonna grenande , wasn't them at all lol , if it does everything you need it too and no major clanks or popping , run it ! Hell I ran the majority of fordyce when I lost 1st gear , 2nd gear was fun , just ask drew lol

That's why I'm saying test it in 4hi, then 4low... If the sound goes away, or gets quieter, you've found it.

We had a group of really nice Jeeps pass us while doing Sevenmile Rim on the last trip.  We identified one to be a rental 4-door JK and I would have been happy to wheel that thing.  It was really well setup and was something like $300 per day which would add up, but for a day or two on a vacation wouldn't be a bad way to go.

I'm not that desperate to run Moab that I would do it in a rental. Taking my truck and running what I brung is a big part of it for me.

Starting to think the noise I'm hearing is the pads on the rotors. Wondering if they just need to break in enough to where it isn't doing that. I jacked each tire up and spun the tires and all I heard was the rotors on the pads. It did sound like a quieter version of the sound I am hearing. I spun them as fast as I could and it got a little louder.

When you're getting the noise, apply light pressure to the brakes and see if the noise changes.

They shouldn't touch and make noise unless you are applying the brake. Unless your spindle nut is loose. check your spindle nut.

I wasn't suggesting that you do this. Definitely "run what you brung" for sure. I have considered what I might do with a rental JK because it would be so much easier to just drive the Sequoia down and grab a rental for a couple of days. The one we saw was setup well enough that I'd probably do pretty much everything but Pritchett and White Knuckle.

With new pads you should bed them. Drive 25 35 mph stop medium pressure. Do that again at 45. Then from about 55 stop as hard as you can.

To bed the pads, make 10 stops from approximately 35 mph with moderate pressure. Then make two to three hard stops from 45 mph. After this, allow the brakes to cool completely, and you're all set.

But if you didn't do it when they were new it's no point now. A s that wouldn't cause any noise unless you pressed the brake.

This sounds pretty much what my coworker does to "condition" his brakes on his car before hitting the track.

What pads are you running? Did you happen to install them with the chirpers facing the wrong direction?
