1985 22RE runs rough after warm. Confused?

Little back story here. Head gasket went at about 60K miles on rebuilt engine. Had no issues prior to HG. Replaced head gasket with Nippon gasket from LC, ARP head studs, cleaned head bolt holes in block, reassembled everything and adjusted the valves per Marlin @ .007Int and .011exh cold.  Engine started up like a dream and very little rocker noise.  Let it warm up and checked for coolant leaks.  Took it out on a test drive and engine started missing and losing power.  At home popped the hood and engine was rattling in its mounts.  Pulled the valve cover while it was still hot and checked the valve clearance after checking torque on the head. Engine cooled and started up perfect no miss or anything.  Let it warm up and hello there is my miss.  I have replaced dist cap, wires and plugs with NGK. Had the upper and lower intakes dipped and cleaned.  Has EGR delete plate.  Keep in mind that I didn't have this problem prior to HG replacement. ?? What do yall think.

so it gets warm then starts missing??   run a compression test and see what you get. 
did you have the head surfaced at a machine shop??

That is correct, after warm-up it starts missing. I had my head resurfaced by a trusted machine shop. Haven't done a compression test yet. What are your thoughts coyote?

I'm wondering if when the HG blew if the o2 sensor failed due to the excessive coolant / steam running through the exhaust?

efi? fuel pressure reg? injector, IAC.

EFI yes. Had the injectors serviced on first rebuild 60K ago. Would the IAC effect it after warm up?

get carb cleaner, spray for leaks,  tap coil , wiggle wires.

Install a new temp sensor and make sure your o2 sensor is new and working, check all connections, check all vaccuum routing,  pull the Iac and clean it,  just do it,

Update, rechecked valve clearance at .007int .011exh warm. Still has a miss. Plan to do a compression test tomorrow morning. I plan to replace the o2 sensor and thermo sensor. Had to order an o2 sensor and it should be in tomorrow.

Ok, so my parts are in and I plan to pick them up on my way home from work this morning. Current plan is too warm the engine and pull each plug wire until I find the culprit cylinder. Perform a compression test while it's warm and if all is well go onto replace the plugs (NGK) and o2 sensor and run it up again. Hopefully I will get this squared away today.

back them off to .009 and .013 and see if you still have a miss

OK, update. Sorry I havent responded back but I am a paramedic and I was working out of town from my home.  I did find the problem.  I had a short in my EFI harness under the upper intake.  I am in the process of checking the remaining harness and recovering it with new harness wrap.  Thanks to everyone that assisted me in the repair.  Your information is very much appreciated.

Update. ** Found an exposed wire in the fuel injection harness that lays up on the lower intake.  Made the repair and no problems. Thank you guys for your input. Much appreciated.
