You will have problems with boot or floorboard hitting with 3"  you can heat shifter and bend to help some   I found Marlins short throw shifters can use stock boot & floor no mods

Take your boot off and shift through the gears while sitting still   note how close the shifter comes to the body at each gear if it is only hitting body in second and there is some space between 1st and the body you can bend the shifter foward . You will need to heat the shifter near the base and bend forward . Try all gears again. Most muffler shops can heat and bend this for you .  If the shifter is not hitting the body it might just be the shifter boot puting it in a bind ,there you can get a aftermarket larger shift boot to solve the problem. Hope this helps you . I have a 3"body  on my 85  bent shifter stock boot . Marlin sells a short throw kit for the Trans  that will make the patern closer andwork with a body lift . I have 2 of his short throw shifter kits on my transfer cases and they are the only way to go I think for the transfer cases on trucks with 3" body lifts       Lynn

I had the same problem with the floorboard and shifter boot bind.  I ended up making my own shifter extensions to solve the problem.  I just went to the hardware store, shifters in hand, and grabbed two bolts with about the same shank diameter as the shifters and about a 4 inch unthreaded section although you could use whatever length you wanted.  Then, I just cut the heads and the threads off, cut the shifters, and welded the extensions into place.  Worked great and is plenty strong.  Now the boot is just slightly more stretched than stock, but is a bit closer at hand.
What's really cool is that you could cut the shifter in a less than straight manner so that it will be bent a little to get the t-case shifter away from the gear shifter up top while not interfering on the bottom.  The only other thing to note is that you might still have to heat it up slightly to adjust it *perfectly.*
Also, be aware that this will lengthen your shifter throw so any slop will be more noticable.  I didn't have any that was beyond toleration in mine, but if you have an older tranny, it might be worth noting.  Shifts will be even easier now though....I went from needing 2 fingers to engage the t-case to only needing 1
