W56 rebuild question

I'm rebuilding my w56 transmission from my 86 4runner.  All has gone well and I'm ready to put both halves of the case onto the intermediate plate.  I'm having alignment issues with the front case not wanting to line up with the dowel pins.  Its the same case and intermediate plate that were removed from the 4runner.  Anyone ever experienced this issue?  Any suggestions?

You're lining up the assembly and pins. Be patient.

Thanks!  Patience helps, but having the No. 1 shifter fork on in the right direction also helps.  Hopefully this mistake helps someone else in the future.
