Just about any size 2-way 4" speaker can be made to fit in the factory location, you usually just have to trim an unused mounting tab on one of the corners of the speaker.  here is a link to Crutchfield.com '88 Runner dash Spkrs.

I just went to my local stereo store and got some decent 4" speakers.  I had to trim off two of the four tabs, and one of the remaining I had to bend slightly.  But it's not a difficult thing to do.  Just make sure the magnet on the back isn't too deep.  The passenger side doesn't have as much depth as the drivers.

I was able to mount 4x6 3 ways on my 4Runner in the stock dash location, it does require a little work and you have to mount them to the dash cover itself and not the oem holes. There are a lot more speakers but you only asked about that location, I have a total of 12 speakers hard mounted in various locations including 4 6.5 subs. Everything is mounted in the walls of the truck.
