Problem with new clutch

I posted this on another forum but thought Id try here. A buddy of mine put in a new Lcengineering clutch on his Tacoma, its an 08 2.7. He used the bolts to pull the tranny which I told him not to do. He said it was about a 1/4" left to go and couldn't get it all the way no matter what he did. I drove the truck and it drives and shifts great, but it makes a loud "gear or bearing grinding noise" when your on the gas from 2nd through fourth. There is also an odd burning smell that I haven't smelled before, I'm assuming its the clutch. Any body have an idea whats wrong here besides pulling the tranny with the bolts?
2008 Tacoma regular cab, 4.88s, ARBs, crawl box, manual shift FJ case

I have tightened alot of trannys with bolts, shouldnt be hard pulling up tho.
is something stuck in there? wiring ect?
clutch backwords?
throwout bearing?

Pull it back apart right away before he does anymore damage,

yeah were going to pull the trans on sunday, maybe they sent him the wrong clutch
