v6 vs 4cyl 3rds

So I am trying to switch out my gears from stock 4.10s to 5.29s. My question is what is the difference between the v6 and 4cyl 3rds? I used the same pinion bearing, the same housing but different carriers (mine was welded, not good for street use) now when I set up my gears my pinion is too low. I have shimmed it as far as I dare go. I am mostly sure the carrier is a 4cyl but not positive so thus the reason I am asking. I have researched it but I can't find any idea on what's wrong and what the differences are
