3.0 V6 Tranny options

I have a 3vze w/ the ECT auto tranny.  I would like to get rid of this POS and install a manual so that I can play with some transfer case options.
Question:
Do I have to replace my ECU? Is the best tranny option the manual for the 3.0?  
I may be looking to swap in a 3.4 in the future.
It's going behind a heavily moded 3.0 so.. it's still SLOW & low on Torque.. LOL

BTW: I use this for a daily driver and moderate wheeling in the Rocky Mountains.  I am fairly technically proficient.
