85 22re diagnostic codes

Hey guys, looking for a little input. I just did a complete top end rebuild on my 85 Runner with a 22re due to a blown headgasket. I never really have touched the tuning of the motor since the Smog Gestapo is so finicky here in California. I failed smog last year because of the catalytic converter but after a new one, she passed easily. I've never had a check engine light or other issues. I 've been adjusting the timing lately to try to get a little more oomph out of the motor (38.5's with 5.29's on a DD), and just decided to keep it at 5deg like the factory says. Idle is set at 750. Yes, I did jump the connector to set everything. My question is in regards to the flashing diagnostics light when the connector is jumped. I'm getting a 5 flash and also a 6 flash. Do the codes stay in the ECU until it doesn't receive the error signal or do the codes need to be cleared? If they need to be cleared, what is the procedure for that? Again, with the connector not shorted and the engine running, I do not have a check engine light on. When I first got the rig 2 years ago, I know that the previous owner did alot of work to get it to pass the Smog test but other than a cat, I have been lucky.

Pulling the battery cable or EFI fuse for a couple minutes should clear the codes. 


Here's what the codes mean, if you didn't know already. 

5    Open or shorted Oxygen Sensor (O2) circuit
- Lean or rich indication (with injectors full rich or full lean)
- Defective O2 sensor
- Defective ECU
6    No engine revolution sensor (Ne) signal to ECU
- Ne being over 1000 RPM in spite of no Ne signal to ECU
- Defective Igniter circuit
- Defective Igniter
- Defective distributor
- Defective ECU
