All 1995.5 - 2004 Tacomas are offered standard with a Manual Transmission, or the optional Automatic Transmission.
The 2.4l (2RZ-FE) is ONLY offered in 2WD Regular Cab models.
The 2.7l (3RZ-FE) is ONLY offered in 2WD Xtracab or Prerunner, and 4WD models, excluding Limited Editions.

I don't have any experience with the 5VZ-FE (3.4l).
As for transmissions you can use a G52/54, W56/59, or R151F/150F transmission with a 2/3RZ-FE, but you are limited to an R150F transmission on the V6 engine.
The transfercase option is dependent on your choice of transmission, with the Right-hand front output Gear Drive or the Right-or-Left-hand front output Chain Drive t/cases.
In general, I would recommend to try to get an engine that is as close to 1995 (if 4cyl) or 1996 (if V6) as possible, since this is the first year for OBD-II and will have the least amount of emissions related equipment (if applicable).
