I have been thinking about linking the front on my Samurai.  But I want a different length than off of the shelf.  So I was wondering if there are certain rules I need to follow to keep things from binding?  I like the 3 link with a trac bar the best.  Seems like it will move the best.    Do you make the main links the same length as the front driveshaft?  How about springs?  How do you pick the right ones?  Is the center bar about the same length as the bottom bars?

You my friend sound like you are at the very early stages of a long road. Let me just say this, 3link vs. 4link for flex. They're the same. If you plan on driving on the street, stay 3link in the front other wise you can do a 4link if you'd like. There are no rules regarding the drive shaft. As for springs, I'd bet you're around 500lbs a corner, so I'd have to recommend somewhere around a 100/200 dual rate spring set up. Lots of info on PPB. There are a few general rules of thumb, one of which is on the front keep your drag link the same length and angle as the Panhard. The other general rule is keep the lower links very flat and level to the ground.

By PBB do you mean Pirate4x4.com?  I want to look in the right place~!  To figure out the weight of the corner is is good to get the truck weighed by axle on a scale?  Not sure what you mean by spring rate 100-200.

Coilovers use two springs one upper and one lower. You'd be looking at a 100 on top and a 200 on bottom. Depending on the weight of the vehicle.
