I Want to Make a Marlin Tacobox Setup for My ‘99 4runner

Presently it has an automatic transmission, but I have an R150F transmission, and a 23 spline RF1A t-case available. The R150F transmission is a 1988 model so I will want to replace the input shaft with a post 1995 (long) input shaft, and I will need to get a 5VZFE bellhousing. I am going to be rebuilding it anyway so no problem swapping the input shafts. The big question for me is, can I use the chain-drive transfer case that is currently in the 4runner to complete the set up?It is paired up with the automatic transmission right now, so I don't know if it has a 23 spline input or not.

Should I try to get the latest model R150F transmission, instead of using the 1988 unit that I have?

I will be running 35 inch tires at the most. Will the chain drive transfer case behind a reduction box be strong enough?

The tail housings between the pre 1996 R150F transmissions and 1996+ R150 transmissions are different, so the chain drive case you have currently in your 4Runner won't mate to a pre 1996 R150F. I'd say you're probably better off just finding a 1996+ R150F.
