I have a 22r with a brand new head less than 5000 miles ago. I have a rod knocking so i would like to rebuild the lower end. Do I need to do the head again or can I simply just remove the head? Also what all does a engine rebuild consist of?

Every time you remove the head, you should have it checked for being straight, not doing so, is risking an HG failure in the future.

Before you teardown for a rod knock, take the valve cover off and check at the right side of the cam chain and see if the plastic chain guide is moving/broken.  The chain slap can sometimes be mistaken for a rod knock and save you a poop load of money.

I agree 100% - Bought a 4runner with a 22re for cheap because the man thought it was ready to blow. new timing chain and guides, water pump, has been quiet and running strong.
