The voltage regulator can be un bolted and stored,
Depending on how many pins it is , 5 pin voltage reg  can cost up to 150$
6 pin reg are like 40$   I would keep it for parts and or help out a friend if they are having  over charging issues !! No charge means alt to much charge means reg ,
As far as the wires go on the harness you should just use the on wore you need
Leave enough room to re attach the wire later. 
These are just my ideas and experiences.  Oh and watch that charge wire when you fab it to the batt , Mabe insulation cover around the wire!
