If I understand you correctly I think you just need to pull the shifter back out and manually shift your rails into proper position. Then reinstall your shifter.
Use a screwdriver and shift both rails so the notches on both shifter rails are aligned. Then drop the shifter in and try it.
I did the same thing recently and couldn't figure out what the heck I did wrong. There was no resitance because when I shifted one rail the end of the shifter got in front of the other shift rail and not in the notch. The shifter just flopped side to side and only shifted one rail forward and backward.
