Depending on the extent of the rust and how big the holes are, you might want to consider just fiberglassing over the holes. I did that for some holes in the driver's side footwell. My plan is that during the rebuild I'll then coat both inside and bottom with something like Rhino-liner. I figure that will end the rusting problems.
