Having a problem with fresh dual case build HELP!!

Parts in cases.
 Marlin dual adapter
 Marlin front and rear 30 spline outputs
 Trail gear 4.70 gears
 Trail gear twin stick

So I recently put the cases together. I took her out for a test drive on the street and she was fine. Took her out on some local trails for about 2hrs. When I got back on the street I noticed a whine coming from the rear case. It sounded like the left rear shifter wanted to go in to neutral. So what I did was slightly bump it and hold it between high and neutral and the noise goes away. But when i put it back in to its regular position of high the noise comes back.. It does it with the tranny in neutral costing too. I read on line about guys saying I need a cv shaft but I dont think that's the problem since I took the drive shaft off and it still does it. So i just drained the oil  and i do have some metal in the oil. Not good at all.. Any of you guys ever have this problem. Any help is appreciated.  Thanks

Which drive shaft did you take off front or back?

And how much metal do you have in the oil? a little is normal while breaking in new gears, its highly recommend you replace the oil after ~100 miles when installing new gears.

Took off rear drive shaft.  There was no big chunks of metal just small shavings. Ill be taking case apart this week to see what went wrong.

So I tore the case apart last night. The 23 spline input gear is missing tiny pieces on the side and the bearing might be no good. I tried taking the 2wd/4wd shift hub off the output shaft and it won't come off. Any ideas?
