Sounds like there is still air in the system. A few questions for you.

Did you bench bleed the MC?

Where did you get the MC?

Were the MC and calipers new or rebuilt where did you get them? I have had problems with brake componets bougt at places like AutoZone, Kragen places like that.

Is this how you bled your brakes?

This is the proper way to bleed your brakes to avoid spongy brakes, etc...

5. LSPV (Load sensing proportioning valve) This is very important step if you still have this valve. If you do not know where this is located, it is on the PS rear mounted to the frame with a rod connected to the rear axle housing.

Took me hours to bleed my lines after replacing the rubber lines with stainless steel..

After I was sure that all the old brake fluid was out of the system, I used my own version of a speed bleeder (aquarium air line check valve) with aquarium airline......

Wrap teflon tape around the bleeder threads so that there's no way air can enter system.

Run the airline tubing from the bleeder screw (after check valve) back to the master cylinder.

You recirculate the fluid until there's no bubbles in the tubing.....

YES i did bench bleed MC.
THE MC  and caliper are from trail-gear.
ya that's how i bleed it but do not have the LSPV ON THE 4RUNNER any more.

Are there any components that are higher then the MC (like the line lock and lines to it)?

You might have to adjust your booster push rod.  Clearance between master cylinder piston and push rod is 0mm per FSM.
