Any problem with tapering a Marlin steering arms from the bottom?

No problem go for it.
Big problem, dont do it, buy new arms.
Do it but up grade to 1-Ton Chevy TRE for full contact = More Money

Why not put a hiem joint on the end and drill the high steer arm all the way through?

I did that modification this past year!  I like the heim joints compared to the TRE's. 

As for tapering the bottom side of the hole, as long as the tapers don't run into each other, I'd say you'd be fine!
